Essentially charter schools are a publically funded private school (they are funded through the gvmnt and students are usually accepted via lottery, and they run themselves more than normal public schools). This case was for a Christian charter school — so a gvmnt funded Christian school. The concern was that support for this from SCOTUS would weaken the separation of church and state and pave the way for more Christianity in public schools
